I used to be totally confused about this too. I'd have girls tell me that I'm cute and I'd say something like "I'd normally take offense to that comment, but I'd let it slide this time" trying to be a little cocky and funny. I always got weird reactions from it though, almost like I'd just slapped them and I never really understood why. I figured that cute was a LJBF thing and they were almost patronizing me like you said. I was SO wrong though!
Sean Messenger sent out an email that explained this really well, but I think I accidentally deleted it. To sum it up, basically when a girl says "cute" it's like when a guy says a girl is "hot". Girls typically don't say, "So, is he hot?" when they are talking to their friends, but they will ask if he's "cute". If a girl tells you you're cute, then she's basically saying that she thinks you're hot and you should treat it as such, so you don't want to do any kind of disqualifiers or anything negative because that's punishing her for treating you good.
