You: You're right. I'm a cruel, cruel man... what's wrong with you for associating with me? (said playfully with a wink)

The idea is, you're maintaining the fun frame and not buying into her compliment bait (So I look ugly without glasses?!).

In general, I have learned to stay away from physically complimenting women. It's lead to far too many train-wreck conversational threads. Just my thoughts.

Definitely don't tell her she looks cute without glasses, too. I think I would have said something among the lines of having a thing for the hot librarian or something...made up a story to go along with it :P
